In our research, we routinely culture P. infestans on several artificial media (and plant leaves), depending on purpose (inoculum preparation, isolate preservation, pathogen genotyping, isolate activation before bio-assays, etc.). Most of these media contain one or another form of plant extracts (pea, rye extracts, V8, etc.).
What I'm looking for, is an artificial medium with minimal chemistry (agarose or agar; NO EXTRACTS!), so that it would only minimally interfere with downstream MS (metabolomics). Thanks for suggestions!
Why not use the background plant extract + growing media + agar as a control during sample preparation and use as a blank and extract same way as samples + media and then during data processing minus the peaks qualitatively and also quantitatively ? Number of same peaks can be subtracted or a subtraction of peak areas also possible.
Secondly, grow in liquid media (agar-free !) and wash thoroughly the fungal material with just water or a buffer and then proceed normally. To be confident, prepare many replicates so that any background will be removed during analysis.
Cannot think of anything else.
