i incubated two flask and second day I found a problem in co2 connection which dropped co2 level from 5 to 2%. Under microscope, one flask dead and the other healthy. Shall I trust the healthy flask as long as they look well under the microscope or may be low co2 caused changes I can't see.

Yes you can use flask which looks healthy as cells will compensate the stress after sometime. But take care to use the cells for any experiment only after 1-2 passages. It will do fine.

Yes, surely you can use the cells, but first check the morphology and other things regarding cells. If you find them healthy without any stress, debris or contamination, you can use them. Let 1-2 passages to go, and then plan any experiments. sometimes due to low co2 cells lose their original morphology. You can do one thing, for some passages add 20% FBS in media. It will help the cells to gain its original morphology.

I didn't mean that you can passage them only two times. I mean first passage these cells 2-3 times before proceeding to any experiment like plating for any cell based assays. By doing so, your cells will regain their normal characterticks and come out of any stress caused due to CO2 dirth.
