Dear fellow researchers,
I've been using flow cytometry to test our iPSC-derived NSCs for biomarkers, such as SOX2, Nestin, Musashi-1 and vimentin.
I'm wondering what would be the best candidate for negative control?
Undifferentiated iPSCs don't seem to behave very well (size issues?) on flow cytometry and they express Sox2.
Any suggestions?

The Best candidate for negative control are knock out cells (tough to make). Otherwise you may use Isotypes of same fluorescence in untreated sample. To check autfluorescence , unstained cells will work, as Ankesh said.
you must be using some fluorescence tagged antibody to detect these Tf . you should have unstained sample one from treated group(induced) and one from untreated group(not-induced). this require to sort of auto-fluorescence problem.

I think you don't need negative control if you cultured your NSCs in neurospheres before FACS. Please see this manuscript
