My question in concerned with miRNAs in-situe detection. I have 3 separate cell line, and want to prove the idea that certain miRNAs are expressed upon influenza in one cell type but not in the other. I thought to use certain labelling for miRNA with labelling for the cell itseld in a douple labelling experiment. Also, ISH is difficult for miRNAs. Is there is any other option ?

There are several strategies for double labelling miRNAs. In my hands is not more difficult than a common in-situ hybridization. Exiqon sells many LNA-based probes for miRNAs and you can choose the labelling (DIG, double-DIG, biotin, fluorescein, etc) to detect more than one miRNA at the same time. Take a look
