Today I was extracted DNA from whole blood. after digestion of proteins (by using proteinase K and 10%SDS, gave incubation of 3 hours at 65 degree) I added Phenol:chloroform:isoamylalchohol which turned my sample milky white. then after separation of upper layer, I added Chloroform:isoamylacohol (24:1) this time one sample color changed from transparent to milky white while the other sample remained transparent.
What is the reason behind this color change?

The reason for that can be because of phenol contamination from the previous procedure. Maybe you took excessive amount from upper fraction after centrifugation and some phenole came into your pipete tip.

This is due to phenol contamination during taking the supernatant,, So if this appear next time, Do a second centrifuge and take the supernatant.
