Does anybody know a programme/software/website to perform HeatMaps without using the R language??
I have a set of 3099 genes up regulated and a set of 2686 genes down regulated under my unique experimental condition and I would like to compare them.

First, how many genes do you have? If more that 40% of your genes are differentially expressed than most of the statistics to determine differentially expression will not work.
To your questin, it depends which organism you work on. Not sure if a heatmap would tell you something, apart of havig a nice figure. Normally, you want to understand what types of genes are different between your settings - and as you do not want to go through the big list by hand, you might want to classify them. I would in the first step look at GO and maybe other pathway enrichments. If you work on Human or Mouse data, there are many tools, that don't rely on R, but if you work on other organisms, most of the tools I use are in R, like topGO...
To be honest, I would try to take a week and learn R, it really worth!
