That is strange because you use SDS to charge your protein. May be it does not run for its isoelectric point . I suggest to use the SDS-Mes buffer with ph 6.5 . How is long your peptide? what is the Acrilamide/bis concentration?

Hello Homa. Are you looking at a protein or a peptide? What is the molecular weight of the peptide/protein you are studying. I have run a couple of basic proteins on SDS-PAGE (calponin, myelin basic protein, histone) and they all entered the gel and migrated at or near their predicted molecular weight.
