I am isolating a protein by metal affinity chromatography, concentrating and desalting it, and then drying it by vacuum centrifugation. I would like to be able to quantify my protein at various steps (especially at the end!).

However, my protein isolation method often co-isolates a colored pigment (reddish/purple, and can range from light to dark)). Thus, a BSA (or BCA) assay or A280 reading is not very helpful.

Is there any way to quantify protein that does not rely on color?

UPDATE: I've managed to somewhat quantify my protein using subtractive methods (see Sept 2012 post). There are some great suggestions here, so I'm going to leave this post in case others have a similar question
