Is anyone able to give me a ballpark estimate on the price required to sequence a DNA virus between 0.5-1.0Mb? The same question for a microsporidian parasite with an estimated genome size of 7.5Mb. At this time I am only interested in the raw data cost without annotation or sampling costs.

It depends on depth of coverage you require. If you use multiplexing, you could sequence your parasite genome with many other samples (including virarus) in one lane of Illumina HiSeq 2000 using 2x100bp reads for 3-5k Euros.
