I would like to perform a ChIP seq experiment and because I expect low amounts of DNA, I would like to add a carrier like glycogen when I precipitate DNA after immunopurification. Does glycogen interfere with illumina library preparation? Are there other techniques you can recommend?

I have used glycogen for precipitation of ChIP samples before library preparation on multiple occasions and never had any problems

Nope! I use it all the time in my custom library preparations.
Glycogen is a common enough molecular biology reagent that doesn't interfere with ligations or restriction digests.
The only place i've run into problems in the past is during electroporations of bacteria. High amounts on glyocogen can decrease the time constant indicating poor transformation efficiency.
