For a while, GenBank had a "segmented entries" feature, where it was possible to link two or more entries together in the correct order. But I have not seen this used since the late 1990s and I am not sure it exists any more. A google search for [GenBank segmented entries] brings up mostly older information. For most organisms including viruses, if you sequence two genes you create two entries. If the two genes are known to be a very short distance apart, you could "fill in the gap" with NNNNNN characters. But I see no problem with having two entries, one for each sequenced segment of the genome.
