please see the attached paper, which describes how we did it in 2007. Better approaches may be available now.
I think the best solution is an unsupervised approach. You can do this by means of NMR or HPLC-MS analysis. Both technioques (coupled with PCA analysis in order to extract the statistically significant metabolic parameters) allow in identifying metabolites that describe the "metabolomic fingerprint" and eventually, enable one in following the changes a cell population undergoes. You may refer to some of my papers dealing with that subject (I enclose few of them)
