When I was performing BLASTn, the result shows multiple entries with 99-100% query coverage and 99-100% identity. In such cases should I select the entry with the max score? Also in some cases the entries with the max scores are not the ones with 99% identity or query coverage. How should I interpret the results?

Score should be given importance however in your case it looks higher query coverage should be taken.
