Generally speaking, however, protein molecular weights can't be assessed accurately by a single native PAGE because charge and shape also affect the migration. There is an old method for doing this using multiple native gels that vary in acrylamide percentage.
To summarize, a single native gel is inconclusive since you have to account for charge and size. A molecular weight marker does not account for charge. If you have already purified proteins of your sample, that can provide you with some insights on the presence of those specific proteins.
