I did the PCR of the isolated DNA from actinomycetes and later i carried out the sequencing of the isolated actinomycetes. I did the BLAST analysis later but it's matching with different organisms. If i just include the actinomycetes in filters and exclude the other organisms, the results are not matching more than 87% with uncultured actinomycetes. Is there anything i can do more as i am not that much aware of BLAST analysis.

You have mentioned that blast sequence hit a different organism, what was it hit fungi or bacteria?

Blast algorithm search the query in the database which may or may not have all the sequences, thus if your query is not already available in the database, then it gives the hit in the closest or similar organism. As you mentioned that while using filters for actinomycetes, it gives 87% similarity, it means that your query sequence is either new or not yet deposited to the database. Try to get help of an experienced researcher in your group and find out what exactly it is, it might be possible you can contribute to the database with the new sequence.
