This is very odd. Whenever I come back to the plate and defrost it (At room temp for a couple of hours) wells that I know had previously been filled have become void. Some of them I have now refilled at least twice to compensate. Has anyone had any experience of this? If so would you recommend completely dessicating the plate and starting fresh so as to get a known concentration again?

Seal the plate. Higher evaporation rates in the outer wells is a known problem if ambient humidity is below 95%. Even when frozen, sublimation will be faster on the outer wells. If you don't have a plate sealer, try using Kapton tape.
For any kind of storage, you should seal it as mentioned by Ron and Matthew. This evaporation, with higher evaporation on the outer wells is also a serious issue in cell culture where various counterstrategies, e.g. filling the outer wells with water instead of cells with medium or by using cell culture plates designed with water-filled moats etc. have been devised. Also, concentration issues can occur in 1536- and 384-well formats if experiments take a long time and do not include sealing the wells during the experiment.
This is not an unusual situation. Best is to seal the plates with parafilm like material to prevent evaporation.
