I want to perform RNA ip ,and by qrt pcr I want to analyse the RNA,but I am not sure how ,I will set up experiment, How I will normalize the RNA oulled down to input,
RNA Ip will give one Ct and input will give anather Ct,should I be using these and delta ct method to find fold difference

yes you can use delta ct method for comparative fold differences. first you have to normalize the RNA with candidate genes which are normally house keeping genes. after normalizing you can take it as reference gene for comparative studies with control gene to identify fold differences.
