I am very confused how to treat the relationship between a known target and new target of one drug? In other words, recently, our study group found a new target of one drug(we found the drug can bound by the protein target),and want to put forward a new idea about the mechanism of the drug, however, the drug has a known target acknowledged, and the new target we found has no interaction with the known target. How to explain the relationship between them?

your case is not "unique" as many drugs hits to differents targets, although they have been designed to be selective. What I would do, initially, is to compare the two ligand binding sites, if you know where your drug binds in the "new" target. These sites could be very similar...
It is not important if the two targets interacts, they could even be expressed in different compartments.

I would suggest studying the gene sequences of the two target ligands. They could somehow be related.
