The whole sequence from 5' to 3' is the precursor miRNA, and the red highlighted section the mature miRNA sequences (miRNA-5p and miRNA-3p). Among the two possible miRNAs, usually one of them will be degrated, which is the reason why you can see either 5p or 3p are expressed, which is depicted in the Deep sequencing section.
You can download precursors in fasta format. This file contains all sequence, including loop). On the other hand, if you want only mature sequences, you must download mature files.
In both cases, you will have all sequences deposited on miRBase.
However, if you want a fasta of a specific organism, you have to filter the file in order to let only your target (I have a script that does it, I can share if you need).
