To check whether my desired proteins are on the same chromosomes or different chromosome, Whether they are near by in location or far. Kindly suggest me some databases that can give me these informations.

if u have an assembly try annotating that using Prokka or RASTk. it will give you all the desired information
Well, protein don't have any position on any chromosomes. Proteins are encoded by genes and have coordinates. Either you can do as suggested above or most easy would be just blasting the sequences against the protein or nucleotide databases.

Do you mean the position of the gene on the chromosome? Did you convert the gene sequence to the amino acid sequences then you identified their position on the chomosom? I got curious to know that!
