Unifrac is phylogeny-based. Weighted means that abundance information is taken into account. If you're comparing two different samples with the same OTUs, where were some are increased while others decrease, you would see a separation in weighted but not in unweighted UniFrac. unweighted UniFrag is a good approach to find Biomarkers.
