Can we use ProteoMiner kit from Bio-Rad for comparative proteomics studies to know differentially expressed proteins? Which high abundant protein depletion kit is best suitable for comparative serum proteomics? I have gone through many articles but could not come to a conclusion. Different authors suggest different kits like MARS from Agilent, ProteoPrep20 from sigma....

A proteominer kit will not be helpfull for comparative studies since this kit will level out the concentration difference between high and low abundant proteins.
Both suggestions you have (MARS and ProteoPrep20) are good to use, but keep in mind that you will loose some information in using these. On the other hand, you will need to deplete to get to the lower protein levels.
Another option might be multidimensional separation to uncover the low abundant proteins. This is however more technical challenging

Thanks for your answer. We want to deplete HAPs from pig serum in order to get to the low abundant proteins in a comparative proteomics study. As MARS and ProteoPrep20 are specific to human HAPs, they may or may not work for pig HAPs. In contrast, ProteoMiner may work for pig serum as it is based on hexapeptide libraries.
I am looking at the best possible method for my work.

Keep in mind that it is challenging with ProteoMiner to do quantification as it equalizes the protein concentrations
