I am aware that chloroquine is used in the autophagy field to block the degradation of autophagosomes in lysosomes. However, I am reading recent journals which state that inhibition of lysosomal functions with molecules such as chloroquine are known to activate the autophagy cascade - could anyone point me into the direction of the literature which shows this?

Chloroquine is definitly used to inhibit autophagy via blocking the lysosomal degradation. Because of the degradation blocking by chloroquine or other autophagy inhibitor, such as Baflomycin A, more autophagosomes were seen in the cells. I hope the following article would be helpful.

Actually, Chloroquine contains a nitrogen atom in a secondary amine that could be protonated in the acidic compartment of the lysosome thereby netralizing the negatively charge lipids that stimulates lipid degradation in the lysosome. This in turns leads to inhibition of the enzymatic degradation of lipids in the lysosome leading to neurodegenerative disease incidences.
