I was two colon cancer cell lines HCT-15 and HT-29 and tested cytotoxicity. The results obtained are completely different. The same compound has a cytotoxic effect on only one HTC-15 line. The gene expression of both ATCC lines is the same. Where do these differences come from?
Did you check the doubling time? Cell lines with longer doubling time are more resistant. Furthermore the p53 status of both cell lines, expression of growht factrors receptors on the surface of the cell. There could be many reasons for that.

Cancer cell lines derived from tumor tissues (be it colon, lung, breast, etc) in different individuals can show totally different properties.
Were the tissue donors undergoing chemotherapy? Were they undiagnosed? Male or female? What were their ethnic backgrounds? What were their age? How long have the tumor cells been in culture? How have they been cultured?
All of these variables makes it impossible to assume that all cell lines derived from the same organ (given the above conditions) should behave the same.
HCT-15 is Dukes' type C, colorectal adenocarcinoma which is an advanced stage isolated from a man. HT-29 is a colorectal adenocarcinoma derived from a Caucasian woman. Thus, their genetic profile would not be the same at any circumstances.
