I believe so.. When we correct for Hardy Weinberg Equilibrium too, for example, we exclude the data from cancer patients with systematic disease.

I study miRNAs in patients with familial hypercholesterolemia and subjects with cardiovascular event. You could try to identify differential miRNAs in your control group vs cáncer group vs sistemic disease group and do a statistical analysis by ROC curve to dismcriminate the miRNAs for each group.
