I need to look for expression of several genes in different adult human tissues. There are some databases available (I have checked BioGPS, Protein Atlas and Illumina Body Map). The problem is they often output completely opposite readings for some genes. Which database would you consider the most trustworthy?
I am leaning towards trusting Protein Atlas, as they have the IHC data. But, Illumina Body Map lists data from multiple sources. Which in turn makes it more complicated as often these different sources provide very different readings as well. BioGPS often outputs readings that are VERY different from all the other databases and does not have any measurement of protein expression.
What do you think is the best?
I did, data as well vary a lot compared to other databases.
In general I do not have much trust towards any kind of expression arrays. I guess I am looking for an analog of Protein Atlas with IHC to have another reference.
If you are interested in gene expression there databases that are (many of them) pretty reliable and/or give you the list of results for you to analyze using commercial or open-access tools. I wold recommend to have a look to GEo2R
I see that you are concerned with microarrays expression and yes it is good to have some concern but Protein Atlas is equally reliable (or unreliable)

My main concern with arrays is that I do not know which cells/part of organs they have analyzed. By protein atlas, expression can vary significantly in different anatomical structures within the organ. So, IHC on sections seems more reliable to me. But also, IHC is only as reliable as the antibodies they have used, and protein atlas have used only a particular selection.
