I heard that rpoB is currently more trusted than 16S rRNA gene because rpoB gene is a single copy. Is it better overall to use rpoB than 16S rRNA gene since I won't sequence all of the band? The band results in the the gel will be the one I analyse.
Hi. If you only compare patterns within your samples it should be no problem. But if you plan to sequence you might have a very small database for comparison..
16S have their on importance but i used recently rpoB and gave good results. 16S is good if you go across the strains but rpoB is better if you are looking with in the same genus. Cheer
Yes if you want to analyze it through DGGE then compared to 16S rpoB will be the better option. Since multiple copies of 16s may nucleotide variation among the copies so, on DGGE 16s will show more no of fingler prints than expected. But rpoB have single copy it will give more accurate reading compared to 16s.
