Can someone explain how to do an unpaired t test for the percentage amount for cd14 and cd16, which were stimulated with lps, for 0, 24h and 48h. This experiment was carried out 3 times.
Do i obtain the average of the markers from all 3 experiments and then do a test? or do i do a test for each experiment, leaving me with 3 different t test results?

I don't quite understand what you are measuring or how you specifically conducted your experiment? Please provide exact details.
You mention that you have a "percentage amount". If you are measuring a percent, then, generally you should not be using a t-test framework which assumes normality and can take on both positive and negative values (whereas percent data are naturaly bounded at 0 and 1.0). I am also not clear as to whether the same samples were exposed to different levels of "lps" or if different samples were exposed to different levels of lps?
Depending on how this experiment was conducted, different analyses will be required.

I agree with Ariel, we need more information. What is cd 14 and cd16 for example? It also sounds as if there were several measurement point, so is it really a t-test you are looking for?

Your experiment is a repeated measures design, you have a set of cells stimulated by lipopolysaccharide (lps) and then you measured cd4 and cd6 expression (in percentage) in three different times (0, 24 y 48 hrs) ¿OK? Well, t paired test it must be performed only in two conditions of time (0 and 24 hrs or 0 and 48 hrs), some researches sometimes do this two comparisons using t test, but it’s better to perform an analysis of variance for repeated measures. Anyhow, you only did three times your assays, then I think that it is not enough to perform any statistic test, report your results descriptively.
