I am working with a kind of mutated protein and it seems that at the transcriptional level there is no change in the gene expression compared to wild type where as in western blot I can detect the protein but when it comes to its protein activity I could not see any function.

Yes, a single amino acid substitution can totally abolish the activity of a protein, without affecting transcription, translation or protein turnover, so what you describe is perfectly possible.
