I am trying to submit a multiple alignment sequence for the rbcL gene region in Genbank. In total I have 71 sequences and 3 of these sequences have a singular internal stop codon somewhere within their sequence. I am not sure how to fix this error and Genbank will not allow sequences to be submitted which have unexplained internal stop codons.

I am fairly sure that this is not a frame-shift error, as i check the reading frame with an annotated sequence that is already posted on Genbank. Also, I have tried other reading frames (i.e starting at 2 or 3) and this has led to more internal stop codons within the multiple sequence alignment! I think these internal stop codons are caused be a sequencing error which has created false stop codons within some of the sequences.

Does anyone know how to fix this error? Also I can not re-sequence these regions to double check.
