How recommended is it to mix species in a plate for genomic studies?

What are the advantages and disadvantages of mixing different species in a plate? when performing the techniques of:

Genotyping-by-sequencing (GBS)
Sequence-Based Genotyping (SBG)
Restriction Site-Associated DNA Sequencing (RAD-Seq)
Double Digest RAD-Seq (ddRAD-Seq

There are no real disadvantages that I know of. It shouldn't make a difference. We have mixed species on plates before. If anything, mixing species could improve sequencing run quality by increasing base diversity (assuming you are using Illumina sequencing platforms).
