I am wondering if we have to consider percentage of Treg (CD4+CD25+FoxP3+) from total lymphocyte gate or the percentage from CD4+CD25+ gate?

For Tregs, FoxP3 is usually the correct gating.
A word of caution on your graphs, it looks like your FoxP3 is 13.5% of CD4+CD25+ cells. You can't report that 13.5% as you have 13.5% Tregs.
