I have next generation sequencing data and after validation came up with a few interested regions of the specific gene's promoter. However, I would like to know where and how can I check if my interested region comes under known CpG island of that gene. Any idea?
Human genome browser (http://genome.ucsc.edu/cgi-bin/hgGateway) using ENCODE and such is the quickest way. After searching gene or chr location, just click the tab under regulation for CpG islands.

You could make a treatment with bisulfite of your DNA of interest, and then you could amplify by PCR with diferent primers complementary to C or T. If there are amplification with primers complementary to C it is possible to be metilated.
