In this case, the sequencing of an organism presented some overlapping peaks patterns. What are your thoughts about what could be done? The organisms were isolated and it happened twice, using one organism and multiple organisms. And what are your thoughts about the origin of the overlapping peaks?
Based on your description, I assume that you have performed PCR targeting a marker gene (which one?). An overlapping sequence as you have obtained points to the presence of more than one underlying sequence in your sequencing reaction. In order to get this resolved, cloning of PCR products in E. coli, followed by sequence analysis of selected clones is a way forward. Depending on your target organism and targeted gene, there may be multiple copies of the gene, e.g. encoding isoenzymes.
