I am researching two isoforms of an endolysosomal ion channel. I have found that when one is knocked down with siRNA, the expression of the other increases and vice versa.
I cannot see this being a case of them acting as reciprocal transcription factors as they are ion channels that localise to the endolysosomal membranes.
What could be causing this effect?

protein level compensation is a well known phenomenon used by cells to regulate pathways in response to injury, but mechanisms are still to be rightly understood. just read these papers:

Becky Jones There could be number of possibilities, few maybe-
1. Protein A and Protein B controls the transcription of each other as negative inducer.
2. As they are isoforms, maybe Protein A and B could be able to substitute for each other.
3. Many protein has more than one function, also check at the RNA level and protein level.
