Hi

The kit protocol is straight forwards and it doesn't need much optimization. The RNA will bind to the membrane which will allow the passage of DNA and proteins. However, you could add the DNAse step to assure the degradation of any traces of DNA and to yield pure RNA.

You can try increasing DNAase to allow more RNA to bind to the tube filter.

its not trivial to tweak kits, if you want RNA instead of DNA. you can check out MagMax total nucleic acid isolation kit- for isolation of both DNA + RNA from many samples, including stool
