I am searching for a protocol on isolation and enrichment of spermatogonial stem cells (SSCs) that is suitable for C57BL/6 mice without a mixed background. As far as I have been able to see all protocols are based on mixed backgrounds. Is it very difficult to obtain SSCs on pure bred C57BL/6 mice?

I believe it should not be any more difficult than with other mice. Outbred mice are much less expensive, so are good for many protocols. That is why they are often developed using such mice, and they serve perfectly well for many types of experiments. It is a practical consideration, not genetic.
YOU can isolate SSC from c57 by the method of FACS or MACS, but the SSC from c57 can not be cultured for a long time in vitro . it, of course, is a genetic consideration.
