I had experienced the antibody arrays. I do not suggest you to try. There are lots of problems associated with this technology. Antibodies are not specific enough. Most of the signals are generally wrong. The cost is too much for whatever you are going to get. 

The results of an antibody array may depend on many factors.  

Polyclonal antibodies have specificity issues. Even in western blot analyses you will see multiple bands.  Moreover, in different tissues these bands will change. They are good for denatured proteins but in protein arrays you use non-denatured samples.

I checked your paper. It was a nice study. I congratulate you for that. But you should have included few western blots to validate your findings.

thank you very much for all your tips and suggestions. I wanted to keep this post updated and say that we finally did a small trial for the antibody microarray and even if it looks like a great technology it did not work well in our system. As Omer mentioned we had issues with the specificity of the antibodies: when we tried to repeat the results performed by the company by western blot in house most of the results did not repeat and instead we saw the increase or decrease of non specific bands. This assay might work for other applications but unfortunately it was not helpful in ours.
