ITS1 and ITS4 amplifies the Internal Transcribed Spacer region. The sequence and the sequence length for this region will be different for different organisms.
For example, Fungus A may have sequence: tgggtcattgattcac while Fungus B may have sequence: cgtaacgaatgccattgcaccatgcc. Note that 1) the nucleotide sequence are different for both fungi and 2) the length of sequence is different for both fungi. The difference in characteristics are important in the process of identifying what fungus that is. Therefore, it is normal if the size of the band you obtain from amplification has different size/molecular weight/basepair for different fungi.
