I prepared the ethyl acetate, ethanol and butanol fraction from the ethanol extract of seed for isolation of Flavonoids. Amongst them ethanol fraction showing shinoda test positive for polar Flavonoids. I sent ethanol fraction for GCMS but I didn't get any compound related to Flavonoids. Even TLC also showing presence of Flavonoids. Please suggest me good method of GCMS for separation of Flavonoids. Or suggest any other alternative method for isolation of Flavonoids.
You send your sample for LCMS instead of GCMS. may be you get any compound

GCMS is not a good choice for flavonoids, as they tend to redraw at higher temperature and are not volatile, especially in case of glycosides Easy and efficient separations can be achieved by HPLC, or LC-MS for improved detection. In case HPLC with UV detection is available used diode array detection and the different spectra can help you to differentiate flavors, flavans, Flavan-ols etc.
do not youse GC, this is not good for flavonoids.
... But GC-MS is for volatile compounds and the ethyl acetate and ethanol fractions or extract are hosting polar compounds that are not ideal for GC-MS analysis. For identity check or test, these kind of extracts are better assayed by LC-MC instead.
