I am growing macrophages within a synthetic matrix material that we produce.
I want to compare samples from macrophages that have grown within our material to samples from macrophages that have been activated classically as either M1 or as M2.
Assays looking at multiple markers would be great. I am interested in marker proteins expressed and also interested in mRNA markers.

What type of assays were you thinking of? You could perhaps try RT-PCR array plates you can run on a normal qPCR machine: http://www.sabiosciences.com/rt_pcr_product/HTML/PAMM-011Z.html
Or if you want to look at proteins I would suggest a cytokine multiplex assay.
