The Sheen lab in Boston has the best protocols for protoplast. They have been streamlined and work awsome, I have used them several times, they use PEG

I have used PEG to transfect Arabidopsis and tobacco protoplasts. Both worked well. From papers I read, most of them used PEG-mediated method for protoplast transformation. I assume that PEG is more common to be used for protoplast transformation.

By the way if you are isolating Arabidopsis protoplasts, the Tape-sandwich method can be a good method to go. See discussion on RG:

No, if you use PEG method, you don't need to use electroporation. They are two separated methods.
