I investigated the relationship between DNA methylation level and gene expression in different plant species under different affects, and I found it negative in general. I get confused when I read that the gene expression could be positively related with methylation level!! So, is it not stable relationship?
Did you find no relationship at all or a negative relationship (i.e. negative correlation)?
The presence of multiple methylated CpG sites in CpG islands of promoters causes stable silencing of genes.
Might be that silencing of repressors could promote expression of otherwise represed genes?

Its a negative correlation, the increasing level of DNA methylation resulted in low expression of most studied genes!

I don't know the specifics of your study. Are you investigating the efect of methylation on genes (i.e housekeeping genes)? Do you want to know the effects of silencing represor genes on other genes?
As far as I can tell your results fit in the theory, although you might check the methods and objectives of the studies that state the contrary.
