IC50 values of compounds can vary dramatically depending on tissue culture conditions (e.g. temperature, CO2, density of cells, types of plates, types of media, etc.). Therefore, it is imperative that you determine the IC50 of a drug on your cells during your conditions. If you attempt only one dose and one time point, there is a high likelihood that your experiment will not work or will be interpreted poorly.
I recommend you perform some simple growth curves with varying doses of TNFalpha over time. From this you can obtain a relative IC50 based on the inhibition of growth. Then, use this dose and time point for your protein studies. It will take a little work up front, but will save you a lot of headache in the end.
