I tried to calculate the total number of oxidation peptides but I noticed that on the list same oxidation peptides were given twice or even the third time for the same peptide.What does this mean?should I calculate as one peptide or i.e 2 or 3?how should I validate my results?

Surely the answer would be to count it as one peptide as it's clearly the same peptide. I haven't use PD for a while, but I'd be pretty confident what you are seeing are multiple PSM matches. ie. the same peptide has been fragmented a number of times with each yielding a match. As long as you are only looking at the number of MSO then just count the same peptide as one hit.
If you want to quantitate, you'd need to add each of the same peptide values into one final value.
