what is the format of map file that i can use as the Haploview inputfile ? since the test map file in plink always report errors.

Hi Jie,

The "map" file, or locus information file, you need should be in the format "marker" space "position", e.g. rsXXXXXX 3984673

Import it together with your ped file. As map file plink uses either a four-column file or a three-column file if you have chosen the option "map3" and it seems not compatible with Haploview.
