I was just wondering what your thoughts were on storage of purified PCR products - fridge or freezer temperature?
I always elute purified products using the buffer provided with the purification kit I'm using, so this is usually TE or some sort of buffered solution that will keep the DNA stable by maintaining the pH. I realize that I have some purified products frozen and some refrigerated so wanted to have a reasoning for one storage method over the other and keep to this. I didn't think repeated freeze-thawing would be good for purified PCR product?

I would elute with water and freeze it unless you use it within a day.

In my experience, refrigeration is okay for short-term storage (1-2 weeks) of purified PCR products unless I am going to use them for TA cloning. Otherwise, I always freeze them after purification. I use Qiaquick columns and elute with Qiagen buffer EB (10 mM Tris-HCl, pH 8.5).

It really depends what you want do with these samples. Some people will say TE (1X or 0.5X) + fridge will be the best to avoid DNA shrinking in protocols suggesting keep DNA at -20C. Well, if you only do genotyping, any of the suggested storage methods will work sharply.
In case you wanna do cloning...in my experience, I always kept DNA samples diluted in H2O at -20C. H2O: because I do not like using TE which may be a bitter experience for some common enzymes in molecular biology. -20C: since DNA lacks EDTA (in TE buffers), I am afraid of nuclease activity.
Yes, you can use H2O (pH>8.0) instead of any provided elution buffers.
