What is the best quantification method for synaptic puncta (labelled with PSD-95) in brain slices?

I am staining for PSD-95 in 30um brain slices and I wish to quantify the number of synaptic puncta.

I've tried using the PunctaAnalyzer plugin for ImageJ and while it is useful for single cells, I don't think it's that good for brain slices.

Does anyone have a method of quantification?
