I am currently working with LX2 cells analysing the expression of different genes by qPCR and I would like to know what is the best candidate as a control (housekeeping) gene. The problem is that I am activating the cells with TGFb and it seems that this has an effect on the expression of several common housekeeping genes. I have tried GAPDH and 18s but there are wide discrepancies between the relative expression of the different genes I am studying, depending which one I use.

I would highly recommend that you test a panel of HKGs on your samples and determine which work best. Also, you need to use more than only one HKG to get more accurate results.

For the selection of an appropriate housekeeping gene, you can use different tools to calculate the expression stability of these genes. Some of the tools are Norm Finder program, ge Norm analysis and Best Keeper analysis which can be used to determine the most stable gene among the set of candidate genes. RPLP0, EEF2, TbP are considered most stable. You can check these out using the tools mentioned.
