Whole genome sequencing is fashionable right now and intuitively appealing but also fraught with statistical issues because applying the proper model of sequence evolution is mathematically intractable for today's computers (wait for quantum computing that the Japanese are working on).
Depending on the questions you wish to answer with eukaryotes, you can often find wonderful insight ith fewer well-chosen genes and leave the whole genome sequencing for a later project is necessary. I would do whole mtDNA genes plus a number of well-chosen nuclear genes - which ones depend on the depth of your tree (how substitutions since the most recent common ancestor.
Hi Patrice Showers Corneli, thank you for your informative answer. Our target of interest is a snake. We are interested to have an insight into the evolution of venom toxin genes. Besides, we would like to decipher all the candidate protein-encoding genes in its genome.
Our lab has studied venom genes in Marine gastropods and do not use the whole gene. We first get the best phylogeny for the sequences using an independent set of whole mtDNA and some informative nuclear DNA as I have said because whole genomes are not amendable to correcting for bias among the genes for computational reasons. Your interest is in the evolution of the venom genes which you map onto the independent phylogeny and to discover the selection coeffients of the various venom genes. In short, you need a pretty good phylogeny (which incidentally could be morphological as well as molecular). And a full genome does not give you a good phylogeny in vertebrates (or anything else). Too much extraneous information in a genome assembly will not help you understand the evolution of the venom genes which probably has quite a different evolutionary history from the genome assembly.
